When a disk volume is locked against using CHKDSK (for example, the system volume), it will offer you the option to run it at boot time. However, CHKDSK can take a long time, even hours to run against a large volume. You may decide that you don't want it to run sometime before you reboot. A simple registry change will do the trick.
Hive: HKEY_LOCAL_MACHINE
Key: System\CurrentControlSet\Control\Session Manager
Name: BootExecute
Data Type: Binary
Value: autocheck autochk *
Of course, use caution (and frequent backups) when editing the registry!
